The first sequence of pings in the diagnostics appear to give the background or noise floor of the beam backscatter intensity.

Is this correct, it doesn't seem to be described in the manual (Rev C)?

Are all the other parameters, including the velocity, valid (to the degree averaged) estimates?

Dear Steve, in the Aquadopp current meter the first ping in the diagnostic mode is done without a transmit pulse.  This is to get the electronics noise level of the receivers and thus "noise floor" of the amplitude parameter.  The corresponding velocity is obviously without meaning.  All other data should be valid.
